A shy elementary school student named Amu Hinamori is misunderstood by her classmates as a cool and confident girl due to her outward appearance. Deep down, she wishes she could be more true to herself and openly express her feelings. One morning, she discovers three colorful eggs in her bed, which hatch into tiny Guardian Characters named Ran, Miki, and Su. These small beings represent her would-be selves: the energetic athlete, the artistic dreamer, and the domestic homemaker. With their help, Amu gains the ability to perform Character Changes, briefly taking on their traits to gain courage and pursue her dreams.

Amu Hinamori has protected the eggs of children's hearts with the Guardians at Seiyo Academy Elementary. After she becomes a middle school student, her ordinary days seem ready to continue. She is suddenly transferred to Arcana Academy. Rumors there say that students' heart eggs are being marked with Xs one after another. Amu begins investigating the cause with Tadase while carrying a secret mission.
